The first half was an even affair, but neither side could break the deadlock. Hendon, who gave a debut to former Stevenage Borough player Harry Wheeler, raised their game after the interval and might have taken the lead, Ross Pickett guilty of missing their best chance to score.
However, it was the home side who finally struck, when a momentary lapse in concentration gave Flanagan the chance to put his troops in front.
The Folkestone skipper made no mistake and the Hendon fans were left to rue another point that got away.

James Elmes scored in both halves to secure the points for the hosts.
The Blues have had a rather disappointing start to the new campaign, with just one win from their opening ten games, though they have drawn five of those.
