Hendon dropped to the bottom of the table when, for the third time in five weeks, they conceded a goal with virtually the last kick of the match.
It was a cruel blow for the team, which had battled so hard to get back into the game after another second-half collapse.
The Greens made their customary slow start and it took Luke Gregson all of 39 seconds to hit the top of the Hendon bar with a 25-yard drive. But this proved to be a rare moment of worry in the opening half.
In the eighth minute, Wayne O'Sullivan placed a free-kick perfectly for Lee O'Leary to get the faintest of touches, enough to divert the ball just inside the post with Noel Imber no more than a spectator on his goalline.
Richard Wilmot then had to be alert to save from Tommy Williams to protect the lead.
Imber also had to make two saves in quick succession late in the half to keep out efforts from Takumi Ake and Dean Green.
The Hendon coaching staff stressed the importance of making a good start to the second half, but it took 53 seconds for Boreham Wood to draw level.
Chris Watters drilled in a low cross which was met by an unmarked Leon Archer.
From there it went from bad to worse for Hendon. Five minutes later, Williams hit a low shot which Wilmot fumbled and the ball again fell to Archer and it was suddenly 2-1.
In the next 15 minutes, Michael Cox hit the crossbar with a mishit cross, Marvin Samuel fired wide when it seemed easier to score and Archer hit the side-netting.
But, in the 84th minute, just after Craig Vargas had come close with a shot, Hendon drew level. O'Leary controlled a Green effort and held off an Imber challenge before he fired into the roof of the net.
However, in the fifth minute of stoppage time, Watters curled a free-kick, harshly awarded against the Greens, into the bottom corner.
u Hendon have no game on Saturday, but travel to Folkestone Invicta on Monday.
